Should I chop these sick looking branches?!

what worked for me was:

 

foliar spray with Kelp @ 100:1 to stimulate the green growth, water well with Molasses at one third strength (5 mils/4 litres) to wake up the soil organsisms, and to assist flowering foliar spray with Searls Liquid Potash as per directions (contains Phosphate to assist the plants roots). seems to me outcomes depend on how badly the over-nuting damaged the roots.

I also left the main stem that goes up the middle of the plant, was that a good idea?

 

The stem will most likely die back to where there is some foliage... without a little foliage on top no moisture will be sucked up to the top of the stem, but it seems to be making a nice support for the other branches.
